Wanting to earn some extra cash, a street kid by the name of Nikita takes out the trash for a local restaurant. As she does so she sees someone stabbing a guy in the alley. The guy with the knife rushes her and they fight. She gets the knife away from him just as the police pull up. The guy with the knife runs and leaves her standing there. The police rush up and arrest Nikita for murder. Only she knows that she did not do it. After being falsely accused for this crime Nikita is sent to prison until one day she wakes up to find herself in a white room. A gorgeous man, Michael, gives her a choice. Fight terrorists for a covert secret government organization called Section One or die. She chooses to fight. After being trained for two years she needs to be tested to see if she will make it in Section One. On completion of her training, Michael takes Nikita out to dinner. She is so happy to be out but unfortunately for her this is a mission and her first test. She gets out of the restaurant alive and Michael takes her to her new apartment where she meets a friend Carla. On her next mission, she saves Michael's life by killing a member of Van Vactor's team. Now that she has shown she can make it as an operative, Section One finally makes her one on a probationary status. Now can she play by the rules or will Section One have to cancel her?
Nikita and Michael's new assignment is to keep a politician, Jovan Mijovich from not being assassinated. When Nikita goes to meet a contact that will give her information to stop the assassination, she runs into a "friend", Julie, she used to know in grade school. When Nikita tells Michael that someone recognized her, he tells her that she will be "taken care of". Nikita knows this means that her "friend" Julie will be killed. Nikita rescues Julie and hides her in her own apartment. Little does Nikita know that Julie is not the same Julie from grade school but really is a member of the Legion who is trying to kill Mijovich. Nikita gets kidnapped by "Julie" and Michael comes crashing through a window to save her. Nikita then goes on her mission, finds, and kills Julie. Mijovich is saved.
A terrorist organization, Glass Curtain headed by Errol Sparks decides to get back into the terrorism business by blowing up a plane. It is now Section One's job to find and stop him. Section One thought they had stopped Glass Curtain before. It was a mission that Michael planned. He sent in his team including his wife Simone without backup. The whole team was assumed dead but they thought they at least stopped Sparks. Now that Glass Curtain was back Michael wanted revenge. (When Simone died, Michael never thought he'd get over it, well that is until Nikita came along:)) With the help of Birkoff they tracked down someone who could get them recruited into Glass Curtain. Nikita goes in as the recruit and finds that Simone is still alive. She tells Michael and they both try to save Simone but she is too traumatized. Simone finds Sparks and locks herself and him in a room with a bomb to make sure both her and Sparks die. Even the pleading of Michael will not change her mind. The building explodes and Simone is really now assumed dead.
John and Helen Wicke had been selling arms internationally since 1984. Their activity was mostly limited to class two or three explosives. But Section One now believes that they're in possession of a nuclear trigger. To stop them, they send Nikita to pose as Helen's long lost daughter who also happened to have the name Nikita. John and Helen take the bait, kidnap Nikita, and bring her to their home. Nikita convinces Helen that she is her daughter and sneaks into John's office to download secret files. But even with the files Section cannot find out who they sold the trigger to. Operations and Madeline feel that the only way to get Helen to talk is to sacrifice Nikita because if Helen Wicke believes she's Nikita's mother she may not be able to tolerate the pain they inflict on her "daughter". Michael goes to the Wicke house and tells Helen her husband was in an accident. Nikita and Helen go with him but the car takes them out into the woods. Michael's team begin pummeling Nikita until Helen decides to tell them all she knows. At Nikita's request, Helen never finds out that Nikita is not her daughter.
2 days ago, an experimental DX class nerve gas, L-Virus, was stolen by Perry Bauer. Nikita and Michael must pretend to be newlyweds Peter and Sage who are into a broad range of mercenary services: attack, diversion, and assassination. Nikita and Michael (now as "Sage" and "Peter") meet with Bauer and pass his test. They are told they are releasing the virus in a building. Nikita and Michael go with him (to do what I have no idea). Nikita thought that Section would get everyone out of the building but they didn't so Nikita goes charging in to save everyone. She can't but they do save Bauer who was still in the building. Even though they were not supposed to come in Bauer does not kill them because they saved his life but Bauer wants "Peter" and "Sage" to get it on for his pleasure. Nikita does a diversionary sexy dance while Michael sends a little bomb into the air ducts. Michael uses this diversion to find out where the last of the L-Virus is at. Nikita and Michael take Bauer to the train station to get the last of the L-Virus and Nikita finds it just in time. Inside Section, Nikita finds out Bauer lives because of shades of gray. There's no such thing as the enemy any more. As long as Bauer's willing to play both sides of the fence, Section will do business with him.
Nikita must seduce Alec Chandler who she thinks Section is after because he launders money. ("Uh-oh. She's hot for the guy. Up yours, Birkoff! Anytime babe. My number's in the book.") In reality, Chandler sells kids he finds in his youth shelters in the black market as slaves. Section needs to catch Chandler in the act to convict him so Michael goes in to help Nikita get information from Chandler's computer and we get a cute Michael is "drunk" scene ("Hey, listen, I'm giving you guys 20 minutes to cut that out.") Chandler realizes that it was Nikita who stole his files, ties her up, and threatens to sell her on the black market. Nikita escapes and meets up with Michael at the place where Chandler is about to sell the kids. Nikita gets Chandler set on fire but saves the kids. Michael comes to Nikita's apartment. She points a gun at Michael for lying to her. She wants to know why she shouldn't kill him. Michael replies ("I can't think of a single reason")
Nikita has passed the probationary period to become a full-fledged operative. Her next mission is to tract down Suba who lately has been trying to acquire waste uranium from power plants. Nikita finds Suba and plants a tracker on him but Suba won't let her go. She gets out with a little help from Michael. ("Where'd you get this dress? It's a disgrace! You're PREGNANT! Let me give you one piece of advice, mister - don't get married!") But Nikita does not hide the tracker well because Suba finds it and leads Nikita and the team into a trap. Team member Roger gets shot in the shoot-out but Nikita realizes that Roger shot himself. Roger tells Nikita he did it because he has been giving Suba information because Suba has his son. Nikita then finds Suba and saves Roger's son. Roger is cancelled. Madeline is afraid that Nikita's humanity is getting in the way of her missions.
A fellow operative, Eric, tells Nikita he can get her out of Section by planting a virus into Section's computer core. Nikita thinks it might be a test but finally believes that Eric is telling the truth. Eric believes that he can get them out during the mission where they are suppose to save two Marine guards who are being held by a terrorist group called Tiburon lead by Cassian Perez. Section prepares for the mission by kidnapping Perez's brother Jericho. Eric tries to get them both out during the first mission to save the Marines but she hears something and investigates so they aren't able to escape. Michael meanwhile seems to know something is up because he begins to actively pursue Nikita. Nikita does not know what to think especially since Michael does the hand dance with her. ("After Simone, I thought if I ever cared for anyone again it would have to be someone from outside the Section, but I was wrong. No one from the outside can understand who we are. We fight all the time just to stay alive. Let's not fight what's between us. Let's take what we can get.") Nikita totally falls for this (wouldn't you?) because when it came time to escape with Eric she does not go. Later Michael tells her they found and cancelled Eric. It seems Section has backup files and if she went with him she would have been found and cancelled too. Nikita realizes Michael knew all along and seduced her to get her to stay. She is pissed and goes back to her apartment to rip out all of the surveillance. Operations cancels surveillance on Nikita, at least for the time being.
Someone from the outside, who is familiar with Section’s computer system has tunneled in, and through several events, was able to retrieve Section’s Directory. The Directory contains the identity and cover of all operatives. If Section doesn't get it back, each of them becomes an unprotected target. They found out it was Hardin and he proved it by killing two Section operatives, Porter and Lane. Hardin wants to sell the directory to the highest bidder either, Section or Benko, in an auction. Michael goes for Section and wins but when they go to pick up the Directory, Hardin is shot and they can't find the Directory. Section thinks that Hardin might have hid it with one of the passengers on a bus he was on right before this. They check everyone but no one has it but this mission does not have to be a total loss. They could bring down Benko by pretending a passenger by the name of Gray Wellman has the Directory. Nikita is sent to seduce Gray and make it look to Benko like she is working for Gray. She meets up with Benko's lacky, Mick Schtopple, and convinces him she has the disk and wants money for it. Benko meets with her but he straps an explosive to her neck. If she does not give him the Directory, he will blow her up. Nikita manages to let Walter and Michael know what is happening and they help Nikita to fool Benko. They capture Benko and Nikita does not loose her head but she does make a date to see Gray again.
A heroin deal went bad two days ago. Buyers and sellers were slaughtered and the people who perpetrated the rip-off were a rogue part of the CIA called Rosewood. Meanwhile Nikita is continuing her relationship with Gray and his daughter, Casey. Nikita unplugs her phone one night so Michael has to go over and pretend he is Nikita's cousin to get her to go into Section. Nikita and Gray go on a vacation only to find out that it was a mission and "cousin" Michael was the one who sent them there. Gray starts to become curious about what and who Nikita really is but Nikita can't tell him anything. Nikita takes Casey out one day to the mall and looses her which makes her late for the mission to get the rogue CIA guys. Because of this, Operations and Madeline order Nikita to dump Gray. She doesn't want to but when she finds out from Michael that Section will kill Gray to separate them she finally leaves Gray saying she doesn't love him.
On a mission to blow up Klodno Petrochemical Plant, Michael gets captured when the bomb does not go off by remote and he has to reset it. Michael escapes and hides in the car of nurse Angie Georgiev from the Klodno State hospital. He makes her take him to her home so he can heal and contact Section. Section decides to get Michael back so Madeline and Nikita are sent to retrieve him. Madeline "fakes" a heart attack to get into Klodno hospital to see if they can locate Michael. Meanwhile, Angie finally trusts Michael and begins to help him by treating his wounds and stealing an old big portable phone and a laptop computer. Michael contacts Section and Nikita and Madeline escape from the hospital to get him but Ingran Petrosian and Frankel, two KGB agents who were trying to track down Michael from the attack on the plant, get there first. Michael and Angie escape and Nikita and Madeline find them but Petrosian is following them. They all get stuck in a cabin when the Section chopper can't get to them in time. Angie goes out to provide a diversion but gets killed. As they are about to get on the chopper, Petrosian walks out. It seems that the mission to get Michael back was really a mission to get Igran Petrosian, Chief of Secret Police, member of the National Council and for the last seventeen years, deep cover operative of Section One out. ("Petrosian turns to Michael. I should thank you, too. Your incompetence allowed the rescue mission to take place. Incompetence? Yes. Or was it part of the plan to get yourself shot?" GRRRRR!!)
Birkoff, trying to convince Nikita that technology is beautiful, finds a plane which has a live nuclear warhead and it's about to come into the country. They can't shoot it down so they have to get over there before the terrorists come to pick it up. At the airport, a pizza delivery guy, Rudy, tries to deliver a pizza to the terrorists who never see him but Section does and picks him up to try to find out what he knows. Nikita finds out from Rudy that he saw a guy and can identify him. Rudy seems to be a "little slow" but Nikita likes him and she doesn't want Rudy killed since he has a Down’s Syndrome sister he has to provide for. They take Rudy to an Embassy party so he can identify the guy he saw but Rudy escapes and goes to see his sister. They bring him back and Rudy identifies the man that Operations is talking to, Guy Maygar, as the guy he saw at the airport. Operations apprehends Maygar and they find out where the warhead is located. When they get there, Birkoff does not have enough time to crack the code but luckily the Torture Twins have not cancelled Rudy yet and he is able to remember the code from a phone he saw Maygar holding. Section lets Rudy go but puts surveillance on him.
Gregor Kessler, a master of disguise who moves around the globe at will is now working for the United Coalition. Unless their demands are met, which will not happen, they say they will contaminate the water supply of a major city with a radioactive agent, cobalt 60. Nikita and Michael are sent to the Elegra corporation in Toronto to capture Kessler but the cobalt gets away. Madeline needs to get into the mind of Kessler to break him so he will give up the cobalt 60. She tries to get to him through his long lost daughter but he kills the daughter to "save her" from Section. Kessler also uses mind games to get to Madeline when he brings up her past. (Two little girls. One had, uh, oh dear, auburn hair, and the other was a little darker. You were playing at the top of the stairs. You both wanted the doll.) But Madeline won the last mind game when Section let Kellser escape and Michael pretended to be Madeline to get Kessler and the cobalt.
Operations tells Nikita that a new operative, Karen, has two weeks of training left. It is going to be Nikita's decision whether Karen is Section One material or not. If Nikita decides she is not, Karen will be cancelled. Nikita begins to train her while Michael begins flirting with Karen while Nikita is around. (What are you going to do? Guess her belt size?) Nikita takes Karen on a mission but Karen's old trainer Brian is found dead after the mission. Nikita saw Karen run away from his body. Nikita asks Karen about this but Karen makes up a big lie why she killed him. Nikita is suspicious so she asks Birkoff to break into her files. On Karen's next mission, Nikita believes that Karen used excess force. Nikita finds out from Birkoff that Karen is a sociopath and began killing at age 7. On the next mission Michael gets shot and Karen shows she likes to kill too much so Nikita recommends Karen's cancellation.
David Fanning has carried out a dozen high level hits in the past year, but Section can’t touch him because he has a set of documents called the Book, which contains information very damaging to western interests. It will automatically be released if they interfere with him in any way so, before Section can take him out, they have to find the Book. To get the Book, Nikita pretends to be David's wife's (Lisa) trainer. Nikita takes Lisa for a run where they run into Michael. It is Michael's job to seduce Lisa and get her to betray her husband. Michael sleeps with her (and we get a lovely Michael butt shot ) and Lisa agrees to get Michael into David's computers so they can run away together. Lisa does her job and so Section goes in to take out David. Lisa sees Michael and knows she was set up. She tries to kill herself but Michael stops her. He also gives her some money to start her life over again.
Operations wants Nikita to do a special mission for him. She needs to keep his son, Steven Wolfe from getting killed and she can tell no one about it but will get something in return. Steven and his crew, Vincent Shirov and Marco Dean, plan on stealing a CM-12 chip, the latest in smart missile guidance systems, and sell it to Frederick Borsos one of the most dangerous terrorists in the hemisphere. Section's plan is to get the chip first, offer it to the crew for a cut of their profit on the sale to Borsos and when the exchange takes place, Section will take them all out, Borsos and the crew. Nikita and Michael infiltrate this crew and help them to steal the chip. Nikita finds out from Steven that his father was in a Vietnam POW camp and he believes he is alive so he is doing this to get money to find him. They go to sell the chip and Section takes out everyone except Steven because Nikita tranquilized him so everyone thought he was dead. Nikita wants her freedom in exchange for saving Steven but Operations lied. He will not let her go.
Cyrus Kavali's regime was overthrown and replaced with a democratic republic. In his exile, Kavali has been mobilizing support around the globe to re-claim his seat to power. Section needs to tag a stockpile of Stinger missiles about to be delivered to Kavali. While Michael was doing so, Birkoff, in the mission van, was almost killed. Birkoff can't get over the fact that he almost died and keeps hearing things on the next mission, gets distracted, and almost gets the team killed. Operations puts Birkoff on abeyance until he can get his act together. With Nikita's help Birkoff confronts his fear just in time to save the team from Simon's (the guy who took Birkoff's place) mistake in the Kavali mission. Plus he gets a girlfriend, Gail.
A low life, Jack Crane, ties to rape Nikita in an alley. She gets away but there were witnesses to the crime. Detective Marco O'Brien is put on the case to track down the mysterious lady (Nikita) to testify against Crane because she was the only one that got out of a confrontation with Crane alive. O'Brien finds Nikita and begins to ask her too many questions. He even interferes with a mission she was on to get more information out of her. Finally O'Brien finds out that Nikita is suppose to be dead from a friend in the CIA. Nikita now knows that O'Brien needs to be taken care of so she frames him for the murder of Jack Crane and gives him a choice, either go to jail or come work for Section. He chooses Section. At the end Nikita questions if she is becoming more like Section.
Red Cell broke Section's Directory. They’ve launched an invasion and Red Cell agents attack Nikita in her apartment. Section One needs to be evacuated. Nikita and Michael have to go find out the location of Red Cell's command center before they find Section's. Right before they go out, Michael tells Nikita where Section's substation is just in case. On the mission, Nikita gets kidnapped by Garsha. He tortures her with rats and other things but she won't give up the substation. Meanwhile, Michael gets kidnapped when he tries to save Nikita. They are both put in cages and we get the sweetest scene. ("I thought I was gonna break, but I didn’t. I thought of you. You’re the only one of us who still has a soul. We’ll never leave this place alive. I don’t know what love is anymore.. but the only part of me that’s not dead is you.") Michael is taken out of the cage to be interrogated more but Nikita can't see Michael hurt and gives up the location of Section One's substation. Michael and Nikita escape but Nikita finds out that the substation Michael told her about was a lie and a trap for Garsha. Section takes out Garsha's men and Nikita goes in to shoot Garsha. ("They’re going to have to update my file.") In Section, Nikita is in recovery from getting shot when Michael comes in to see her. She is unconscious but Michael talks to her anyway. ("It wasn't all a lie.")
Jovan Mijovich, who was recently elected premier of his new nation after a decade of bloody chaos, needs protection again. Earlier in the season, Section protected Mijovich against terrorists in Friend. The people now after Mijovich are Zoran and associates from Vakul, a small town in the North they believe Mijovich destroyed 5 years ago while the men were away fighting. Their women and children were wiped out by commandos from the opposite side so the men swore vengeance. Zoran and his associates attack and kidnap Nikita and Mijovich. Zoran brings in his daughter, Maria who was blinded during that brutal time, to identify Mijovich as the man who did it. She knew the man had a ring, but Mijovich doesn't have one so everyone is convinced that it wasn't him. Zoran's people get taken out and in the end Nikita sees an outline of a ring on Mijovich's finger and knows that he did those terrible things that they said he did. Mijovich admits this but Nikita is not allowed to kill him. She is not sure how long she can take Section life anymore.
Section finds a phasing shell which uses the input it gets from its subject to be used for psychological programming or brainwashing. Nikita volunteers to test it out to see what it really does. When she does, she sees horrible things that happened to her in the past but this time she is able to correct those memories so she is the one who wins. Nikita gets addicted to the shell and can't seem to keep out of it. Each time, she gets brainwashed even more but they have no clue what she is being brainwashed to do. Michael finds out a little more about the shell in a mission and brings back a hostile that tells them that the target is the Chinese premier. Nikita and Michael go to protect the premier but Nikita is too brainwashed and tries to shoot the premier but Michael helps her stop before she does it. Nikita goes back to Section and breaks the shell into pieces.
Gabriel Tyler is a high-ranking member of the Freedom League, one of the extremist factions trying to gain leverage in the Balkans. He is in possession of a new untested explosive that is undetectable through security scans and is more potent that regular C-4. Michael, Nikita, and Walter go to visit Stanley Shays who is the inventor of this new material to see if it really works. It does and just when they about to get Stanley off to safety with the NSA, he gets kidnapped by the Freedom League. Nikita is sent in to cancel Stanley so the Freedom League can't get the formula but she can't kill him. This was the last straw for Operations. Nikita has been showing too much that she will not play by Section's rules anymore and so he puts her on abeyance. They go back to get Stanley again but this time Michael knows that Nikita will not be coming back so he gives her a PDA and tells her to watch it. She finds Stanley dead and her PDA goes off. It's from Michael. ("Suicide mission. You're free. Run. Don't return.") Nikita runs and makes it out in time but Michael does not know that. At the end, Nikita is on a train trying to get as far from Section as she can. Michael sends her a message to see if she made it out alive but Nikita does not respond. She then turns the PDA off. Operations and Madeline hope Michael can get over her.
